parent child measures
I have some confocal stacks that I would like to obtain data from, I would like to restrict the data to an ROI which is the axonal length found using MAP-2 immunostaining in channel 647..for this I would need to generate a full stack image of the axon.
Within that axonal domain I would like to measure organelles that I have stained in channel 546.
I would also like to see how proteins identified using 488 channel colocalises in 546 restricting my ROI to the axonal length defined in 647.
How should I go about setting this up?

Image-Pro Premier has Colocalization tools. You can define 2 channels and measure co-localization parameters between them.
If you just want to measure one object inside another, you can Create outlines for parent channel and then activate "Preserve existing data", "Use as outlines" options and Count on child channel.
