What can you do with the 3-d mode, can label the rendered areas as outlines?

    Then you can just create outlines of mitochondria, activate "Preserve existing data" and "use as outlines" count options and execute count on proteins channel. In that case Mitochondria outlines will be used as ROI for protein channel measurements.

    Can you be more specific? What do you mean under "label"? Are you talking about Image-Pro Premier or Image-Pro Premier 3D?

    What confused me is "rendered area", this term is normally related to visualization.
    I think what you want is to define objects in one channel and then measure proteins (objects in another channel) within those objects. And you want to do that on Z-stack. Is it right?
    Do the objects in channel 1 have different outlines along Z-stack?

    yes, channel 1 is mitochondria and I want to restrict those measure inside an axon
