calculating the percentage of fluorescently labelled objects from an image
I am trying to calculate the percentage of fluorescently labelled objects from an image? Can I use %Per Area (obj./Total) for this purpose?

The "Percent Area (%)" measurement will give you the area (in % to total area) of every object on the image regardless if that's a fluorescently labeled object or not.
If you have 2 types of objects on the image (labeled and not labeled) and want to count them separately, you should use Classes. You can either:
1. Do segmentation with 2 classes or
2. Classify the objects after single count operation based on fluorescent intensity, saturation (or anything else). There are multiple classification methods you can use: Single variable classification, Learning classification, Auto classification (you can find them in the Classify group of Count/Size tab).
Then in the Data Table you can activate "Group by Class" and get Totals and other Statistics per class. You can also send the data to Data Collector where it can be reported in the "Measurement Class Stats" table. You can also create user-defined measurements in Data Collector to calculate any relations between class count and total count.
